Well I hope they can fix it to your satisfaction.

The ST13 is a great bike and although you must be concerned right now about your, Ive found nothing else is worthy of my attention.

My son in law bought a Triumph something or other and I was looking at it in his garage a few years ago. He pointed out the bike has a fuel injection system that looks like carburetors.

Before I could stop myself I said to him "That thing is a jerkoff." And pointing to my ST13 said "THAT is pure pussy!" (Richard Pryor line)

In my opinion.
What we are seeing is the SMC does not like water intrusion.
The second generation SMC, the current version, attempted to addressed this with a slightly enlarged drain hole and what looks to be some form of anti-corrosion coated internal parts.
The one thing the SMC does like is something resembling regular scheduled maintenance, it seems to prefer clean un-moisture laden brake fluid. Regularly scheduled maintenance does not require it be disassembled but popping the boot up to look for signs of water intrusion would be good practice. Some form of water-proof grease, white lithium seems to work well here, lightly wiped on the inside sealing lip of the boot should help maintain a fair seal on both the shaft and the body of the SMC.
The pivot point should be cleaned and lubricated anytime it is in hand, tire change.

Those that service the brake system on a regular basis do not seem to encounter problems.
Those that neglect even basic fluid changes seem to have the most and the severest of problems.

As important as the service to the SMC is the cleaning of the rear caliper. The rear caliper can and will pick up water and road grime making the cleaning of the area around the pistons important.
Every time you have the caliper in hand it should be cleaned is the best practice.
A long bristle brush, detail brush at most auto parts stores, works well at getting around each piston. Don't get carried away there is a seal surface in there. You don't need to brush it to death simply get the road grime and brake dust off.

The same practice would apply to the front calipers.

I've have managed to run into six figure mileage on a 03 model with the original SMC and it's original internal parts with no corrosion, no dragging, no leaks, no explosions, no fires, and no issues.
It's called service.

Standard disclaimers apply.
YMMV, etc.

Thought I should finish the story I started. After six weeks in the shop I finally got bike back just before labor day weekend. Honda replaced brake line, discs, smc and ms on rear brakes, all at their cost! not really sure why they did this, but glad as hell that they did.
Took 4 day trip up to norcal coast ( point reyes) and it ran great and brakes were fine.

thank you Jaysus!

I'm glad they replaced everything, and you're OK.

It's very possible, however, the problem was only the brake line. I read all the possible problems, but still here's what can happen...the internal portion of the brake line starts to collapse. This results in lower (or no) return fluid flow - e.g., the brakes stay on.

In any event, you're good now, and that's what counts.
